After an emergency stop in X, the machine position and the glass scale disagree by 0.2 mm. Homing makes the control happy and the parts wrong by that amount until someone re-indicates. This has happened twice.

If a hard stop loses the scale relationship, the home switch or the scale reference is not being re-read the way you think. Run the manufacturer's reference routine, not only a G28, and then indicate a known point before you cut.

Two events means the stop is hard enough to skip. Look at why the axis is hitting a stop: a bad soft limit, a fixture in the travel, or a rapid that is too long. Fixing only the number leaves the next stop.
